Yes, they are in the bundle of XCode 4, which is erased when it installs XCode 5, so it erases the old SDKs!
It’s the App Store, not Xcode, that overwrites the old versions. Xcode itself doesn’t mind if you have multiple versions installed at the same time; I often do that. As others have said, it’s best not to install Xcode via the app store if you need the flexibility to use old SDKs or run betas.
