For what it's worth, I had an absolutely awful experience trying to get Xcode to sign a particular app of mine using Developer ID. Just as you describe, Xcode failed and did not report any useful information. Even after I managed to get Xcode to actually export my signed app (after some fiddling with certificates and accounts), the code signature it generated was invalid.
I contacted Apple's Developer Program. They punted me to DTS. We never did get to the bottom of the problem (something to do with my app's complex bundle structure); the Xcode 6 beta just solved everything. Luckily I do not need to ship this app yet.
