The Scripting Interface Guidelines agree with you: make and delete
should be used to create/destroy objects completely, while add and
remove should be used to add/remove existing objects to sub-groups.
e.g. Compare Address Book, which uses add and remove to add/remove
existing person objects to group objects. iTunes predates the SIG,
however, and while its scripting interface is fairly extensive it does
suffer a number of longstanding design quirks.
You should file bug reports and feature requests - as an authority on
iTunes scripting, one would hope the iTunes engineers will give some
weight to your input. Whether or not they can/should/will be acted on
is ultimately going to depend on the amount of work involved to
implement such changes, the amount of backwards-compatibility breakage
that it'll cause for existing scripts, but hey, it's worth a shot.
