For application bundles (.app), you can specify the LSUIElement key in the
bundle's Info.plist file. For example:

Hiding a Login Item, whether managed by MCX or not (which it sounds like
you're doing), just tells the system not to show its windows. It's the
equivalent of choose the "Hide <application name>" command from the
application menu (the one in bold in the menu bar). It doesn't affect the
Dock icon for the application.
