I think it might be more involved than just GB vs GiB. If not, I'd like
someone to explain to me how it is that:
1) Text Edit appears as "16.3MB on disk (12,734,083 bytes)". How do you
reconcile those numbers in GB vs GiB? I can't.

I suspect that's just whole blocks vs actual bytes.  Even a 1-byte
file can't take up less than a whole block of disk space, which will
show up as something like "4KB on disk (1 byte)".

2) du shows 2.5MiB (that's two point five) in human readable terms.

Only 2.5?  You sure you didn't drop a digit somehow?   I'm still on
Leopard, but TextEdit.app is 22M here according to du (while Finder
reports 15,050,855 bytes).

The Finder's dictionary defines both a physical and logical size ...

item n : An item
elements
contained by application, containers, disks, folders, desktop-objects, trash-objects.
properties

size double integer, r/o : the logical size of the item
physical size double integer, r/o : the actual space used by the item on disk

Perhaps this is what we are dealing with here.
