Luther was claiming that the file is NOT used at all. He said:

Now go into Mail Preferences -> General, change something like the setting for Dock unread count:, quit Mail, and you will see the value for MailDockBadge has changed. Do the same for Check for new messages:, then look at PollTime. The file is clearly being used.
That's not to say it's used for everything. In particular, a sandboxed application can't get away with just storing paths for files if they are outside its sandbox -- they have to save special ("security-scoped") bookmark files after the user has first chosen them in an open dialog, or bring up an open dialog every time. So I wouldn't be surprised if some things that used to be stored in com.apple.mail.plist no longer are.
Keep in mind that preference files are written to be used by the apps that own them. Sometimes they can be hacked usefully, but that's largely just a byproduct of the file format used, and relying on it is always going to be a case of living dangerously.
