I found the problem! And it's not my script.
There is a bug in Mail. in both Lion and Mt Lion.
And it can be reproduced manually! (I wish I had thought of that earlier. !@#$)
In both Lion and Mt Lion, I have Mail configured so that: 1. In Mail Preferences/Viewing "Use classic layout" is checked. 2. In the Message Viewer window, the slider is moved to the bottom. (I don't use this feature to read messages.)
A message, when opened, will appear in a large window covering most of the Message Viewer window. You can open a message this way by: 1. Double-click the message in the Message Viewer window. 2. Select the message, then use menu File/Open Message. 3. Double-click an .emlx file in the Finder.
Here's how to reproduce the bug in Lion: 1. Select a message in the Message Viewer window, but don't open it. 2. Do a command-P. 3. Click the Cancel button in the Print dialog. 4. Double-click messages in the Message Viewer window. They will have forgotten where to open.
Did you see this, too? Let me know.
I have not yet fully tested this in Mt Lion's Mail, but I can confirm that something similar happens.
