I create an app and save it to the desktop. I select an email and double click on the app. When it is complete I'm in the Finder.
That's a problem completely of your own making.
I keep forgetting that double clicking an app does not always do what I want it to do. You have Keyboard Maestro, so you can easily make a macro with a keyboard shortcut.
When I'm in a hurry Keyboard Maestro still takes a few seconds.
