I don't know a solution using Automator, but using AppleScript you
can either use the modifier "ignoring application responses" to tell
the script to move to the next step without waiting for iTunes to
finish, or you can change the "timeout" parameter to a value greater
than 10 minutes. The former approach should be more reliable.
At the risk of being off-topic, you can possibly avoid the need to
convert from WAV to AAC by recording the program with Rogue Amoeba's
$32 Audio Hijack Pro, which I believe can record directly to AAC.
