That seems like it would be really confusing.

We have bugs complaining about the current behavior now. (minimize the document window and all of the other windows temp close)

The best answer is always "let the user decide".
Add some preferences for both of these behaviours to be turned on or off. I think I'd have them both on, but that's just me.

I'd also like all non-document windows hidden when IB is put in the background.
Often I've clicked accidentally in my nib file's window representation thinking it was my app :-)
