Yes, I've been running into this since people started switching to OS X. I see the problem primarily with designers that use Quark. (Once again Quark is the source of another problem). Quark's screen redraw shortcut, option-command-period is so similar to the increase contrast shortcut, option-command-control-period that many Quark users accidently add the control key (it works with or without the control key) and loose their highlights and shadows as you describe. You can't get a satisfactory calibration with even the slightest increase in contrast.
In Tiger you can goto the Keyboard and Mouse system preference pane and uncheck these two shortcuts under the Keyboard Shortcuts tab. I don't know of an easy way to automate this for clients. Any Terminal geeks out there that know how to do this?
