The data is held in ~/Library/Preferences/com.apple.universalaccess.plist.
Use Property List Editor or another suitable application to open the file. Option-click on the arrow by Root, and all of the nested fields with in it will open. Inside UserAssignableHotKeys, you will find subfields numbered 0 through 32 (at least in 10.4.6). Fields 5 through 10 hold the values for the Universal Access shortcuts. Each of them holds an enabled value of 1 when a shortcut is enabled, and a value of 0 when no shortcut is enabled (i.e., the checkbox for the value is unchecked).
There are AppleScript tools (available for Tiger, at least) that would allow an AppleScript to check and set those fields, but I can't go there now. For more info, Google the following: applescript "property list suite"
Universal Access does NOT have to be disabled to disable the keyboard shortcuts for it.
