Great, probing questions.
Here is a bit more information
1. We upgrade in one of 2 ways. We either do netinstall from a netboot server for those where it is convenient or we copy a 10.8 install image to the computer and then have the teacher boot from that installer. The updates have been to 10.8.2 and then we've had them apply software update to 10.8.3. I don't know if the 10.8.2 machines see problems or not.
2. Computers are not all the same model. Most are Macbooks, some are Macbook Pro, and even a few iMacs. I haven't heard from all that we have updated that this is a problem either.
3. We've seen some interesting symptoms on most computers but we have no evidence that it is the cause or even related. For example, we have seen many who can not complete the Spotlight Index after the update. We've had to repair permission and delete spotlight preferences on these machines to get them to do it. We've also seen abnormally high memory usage in many of them (6 - 8 GB mem) at the time when this occurs.
4. One thing that is consistent is that, if you leave the machine alone the slowness will resolve itself in 10 - 20 minutes and then the machine acts normally for several hours (or perhaps a day or so) until it once again exhibits the problems.
I'm certainly open to suggestions!

10.8 and have not experienced reported problems along these lines, but I have a Lion computer I upgraded that does. Are your problem machines all a common model?
