Sorry to hear about your difficulties. There is a team at AppleCare who is dedicated to supporting Configurator, for the issues you are experiencing, please give them a call to get escalated:

The one that I can answer directly is that paid iBooks are not supported in the institutional model. Paid iBooks carry a personal ownership requirement which means iBooks codes must be redeemed by an individual's Apple ID - personal model or layered model only.
