The effect I've described (let's call it "X11-app-jumps-to-front
problem) is first introduced in Xquartz-1.3.0-apple14.
Xquartz-1.3.0-apple13 works for me and my setup in this regard.
While testing this I found another problem, though: When another
application has the focus and I like to switch to X11 with Cmd-Tab, only
the menubar changes but no X11 windows comes to front. What I'd expect
is that Cmd-Tabbing to X11 should bring the X11 apps to front.
This problem is introduced in Xquartz-1.3.0-apple13.
I am running Xquartz-1.3.0-apple12 now and have the behaviour back that

Yes, I agree, this is definitely a hard problem. Would it be pratical
(and easier) to just allow FFM when X11.app has the focus? This would
definitely work for my setup and would bring the functionality that I'd
expect: Click-to-focus is the way to go in OSX, as soon as I click a X11
application or Cmd-Tab to it, X11 comes to front and then uses FFM.

The Cmd-Tab problem is probably caused by
