Removing the pair of double quotes fixed the problem. I think they
were left over from an earlier version where the file name had a space
in it. It still doesn't explain why it's worked for months with the
double quotes.

The -e option doesn't do any parsing; you have told it to find a
file called `"/Users/jernigan/RunXephyrInWindow' (note that
doublequote!).
You will get what you want if you simply remove the doublequotes
from the command line. And I would be surprised if earlier X11.app
releases did what you expected with that command, although I suppose
it's possible that the upstream xterm had that added and then
removed again.
