Hit F8, drag it to the other space. That should work fine. The "drag
off screen" and "control" moving never worked with X11.
if I click on X11.app's icon, spaces moves back to the screen with
open xwindows (even if I've deselected the option in Spaces to
switch to a space with an open window when switching to an

No, that's the default spaces behavior. The "don't switch to that
space" option was added to the Spaces preference pane after we "fixed"
our behavior to be this way. We do not currently support this Spaces
preference.
I thought that X11 was playing nicely with Spaces several releases
ago. Am I doing something wrong, or has X11 regressed?
It was, then Spaces added that preference and I haven't looked into
supporting it yet.
