This is pretty much exactly why I use X11. I typically have three windows overlapping on my laptop screen, one of which I run commands in all the time but bring to the front only if I need to read an error message in it. And I use X11 for focus follows mouse in general. I happen not to like clicking to get focus. Some people find cmd-tab a good alternative to clicking but I don't.
I don't expect other people to like the same as me, I simply want the flexibility to customise. If the native GUI had this level of customisation available, I could probably just about get by without needing X11 for apps now. As it is, I'm very grateful it is maintained and working pretty well (yeah I hate the loss of focus bug too but the native GUI is worse, it grabs focus for all sorts of things I don't want it to).
