I share your pain. Maybe Mondomouse can mitigate your agony. I tried it,
didn't find it quite my cup of tea, but it may be yours. I seem to
remember they have a free trial.

Also, I assume you already use iTerm2 rather than Terminal.app. I has an
option for "follow mouse" between its own terminal windows. It also
features "automatic copy" when you mark text in a window, which I find
handy.

I have iTerm2 installed (and have it configured for Focus Follows Mouse), but usually use "plain-old xterm" on MacOS/X11. On Linux I like the Gnome Terminal since it will scroll automatically as you select many lines of text. Maybe xterm can be configured that way, if not I will look for another terminal that I can make work on the MacBook. Note that I am still on 10.6. I hope to hold out until the next generation MacBook Pro Retinas come out at which point I will switch to ML, or whatever is current.
I will also checkout autocutsel.
