I got the same behavior and messages on an XCode project after I added a bunch of source trees (having to type in the rather long paths by hand no less. Could XCode at least support drag and drop of folders for this?).

Anyway, same as you it just became something I had to dismiss when opening the project after that and once it had settled down, things seemed to work ok.

Luckily, I only had to build one quick product with XCode before going back to my regular development environment.

Are you also using source trees? I would suggest removing them but then you'd have to type them all in again :)

(Please don't anyone take any of that the wrong way, I think XCode is great and applaud Apple for providing such good, free, development tools for the Mac).

I can choose to Quit or Continue.  If I choose continue, I get this
error and one on line 3733 a good fifty or more times.  Then the
project does eventually open.
