Well, here is what I ended up doing. Deleting some index files and
letting Xcode reindex seemed to make the problem go away.
I hasten to add, before anybody starts deleting things from their build
folder, you should make a copy of the deleted files or, even better,
make a snapshot of the entire build folder.
Let's say your project is called YourProject. Then in your project
folder you will find a folder with the path
YourProject/build/YourProject.build/YourProject.pbxindex . I deleted
the YourProject.pbxindex folder. Then I opened the project and Xcode
rebuilt the index and the internal error messages seemed to go away.
I have to add that, although everything seemed OK at that time, later
in the day my project file got munged and I had to rebuild it from
scratch. This was directly after a failed attempt to sync the project
folder on my desktop with my iBook (I had a couple of dropped network
connections during the sync). I think this was probably responsible for
the corrupted project file, but in good conscience I felt I should
mention this. I think deleting the pbxindex folder is probably
harmless, but backup your project folder before trying it!

Anyway, same as you it just became something I had to dismiss when
opening the project after that and once it had settled down, things
seemed to work ok.
Luckily, I only had to build one quick product with XCode before going
back to my regular development environment.
Are you also using source trees? I would suggest removing them but
then you'd have to type them all in again :)
(Please don't anyone take any of that the wrong way, I think XCode is
great and applaud Apple for providing such good, free, development
tools for the Mac).

I can choose to Quit or Continue. If I choose continue, I get this
error and one on line 3733 a good fifty or more times. Then the
project does eventually open.
