In the "General" preference pane in Xcode there's an option to
"Automatically clear log" before each build/run.

Actually that just clears out the run/debug text logs, not the errors & warnings messages.

It sounds like you should file a bug since we may not be dealing with messages from custom build steps properly.

I did file a bug, ID: 4153729

The reply was: Behaves correctly, "The Errors and Warnings Smartgroup doesn't clear entries for a file until the file builds successfully.  This lets you keep a "to do" list of things to fix that is not lost when you rebuild a single file."

I am still not sure if this is the behavior users want
