I have the same problem.
I don't have any Leopard seed but I manually installed October Reference
Library update.
Is this the culprit?
I think it's the same problem we had with the 2.4 update: the
documentation bundled with the new Xcode version appears to have a lower
version number than the October Reference Library update, but it
contains release notes that are not present in the October update.
What's the value of the PackageVersion key in

file://localhost/Developer/ADC Reference Library/docSet.xml

for documentation sets with and without the 2.4.1 release notes?
Mine (without the last release notes) is 187.

I think I'll wait for November Reference Library update… to rebuild the
Java index every time is a PITA on a not-so-new machine. ;-)


P.S.
BTW, what happened to the PDF documentation updates?
It appears the last is the September one.
