The only thing I can think of is to go into the Xcode project and remove the files that begin with your username. In Finder, do Show Package Contents on YourProject.xcodeproj and you should see some combination of YourUserName.mode1v3, YourUserName.mode1v3, and YourUserName.pbxuser. I would save these files somewhere and include them when you submit the bug report.
These files save project state like what windows were open and which files were selected. It may be that when you last quit Xcode the saved state had values that the newer Xcode doesn't recognize. I'm sure Apple will want to know about those.

Strange, that's definitely the place to look, but the most recent Xcode I can find there is 3.2.2.
