Examples of a couple of the most significant ones I've filed:
Xcode: Git log fails to follow history of moved files (rdar://13475784, opened almost 3 years ago, closed as duplicate. https://openradar.appspot.com/radar?id=2885405)
SourceTree: Resolve merge command blows away entire file, irrespective of conflicts (https://jira.atlassian.com/browse/SRCTREE-3286)
SourceTree: “Resolve Using {Mine|Theirs}” naming can lead to confusion and error (opened 2.5 years ago, https://jira.atlassian.com/browse/SRCTREE-1579)
I've filed various others for small but maddening UI/UX issues in both products (I'll spare this list a laundry list).
