On my desktop, where the glitch happens very seldom (only once?):

XQuartz (with TWM *), xterm, and Emacs-for-X11)

I occasionally use

Psi (= jabber client)

Is Growl a possible culprit? I'm using 1.2.2.
I'll try to collect more data. We _will_ find it ... eventually. :-)
A flip just happened again on my desktop machine as I was typing this,
but this time it was different, because there was a very obvious reason
for it: XQuartz did a periodic check for new versions, and reminded me
that I need to upgrade (true). But this begs the question: is my problem
related XQuartz doing something periodic? Checking for new software
versions is obviously a periodic task. Is there any chance that this, or
some other periodic task, leads to this behaviour? Something that we've
configured differently (so it happens to me, but not to you) or maybe
there is a difference in our computing environments that is relevant?
(Snowleopard vs. Lion? Already updated vs. not yet updated XQuartz?)
or ... (heaven forbid ;-) TWM? Those of you who have problems - what
window manager are you using?
But I'm sure you've already considered these more than once ... ;-)

*) I told you I was an old dog! :-) But it's mostly becaus it's there,
it's configurable, and Metacity doesn't compile (or didn't when I
last tried).
