It's supposed to contain a list of OPEN windows. The user does not know in advance how a UI element has been implemented, nor should he be expected to. That's why view options belong under the View menu.
For example, if I'm using an audio application and want to show some meters, am I supposed to guess whether those meters have been implemented as a separate window or an integrated pane? That's why options like that go under View.
When a window is open, the user can clearly see that it's a window and could be expected to use the Window menu to manage it along with any others that might be open. This is most appropriately used for multiple open documents, and little else.
