Sorry, I should have mentioned this. But this is just what I did:
Quit Xcode + Simulator. Deleted or renamed lots of folders. Started Xcode 6 again and run my project in Simulator.

So I still wonder, where the Xcode 6 beta 3 Simulator (which uses 8.0) stores it's data (apps, preferences, etc.).
Obviously NOT in ~/Library/Application Support/iPhone Simulator.
